Certificates, especially if the site is one that is used for shopping/accepting payments.
CTRL+SHIFT+U for the source code, if it's php, then it's probably good, but not always.
If it's HTML then the creator is in the process of learning, therefore by keeping an eye on the site you can also learn from what they do.
A good clean layout without spam links and flash everywhere.
Imagine if it were your site and you didn't want to piss people off, then what would you do to make the users happy? These are things to look for in a quality site.
Though it all really depends on what 'you' are looking for in the site and why?

If you talk about quality links also , you should analyze the website also from the SEO point of view, a very good tool that I am using is webceo ;) you should try it. It is a very complex one but you can use only that fit your needs.

You can apply the simplest technique. Find the page rank of the website. High page rank site most of the time quality website.

You should check for the site's PR, if its a do follow and also no follow links helps.

An actual address and phone number on the about page somewhere is a good start. Preferably one that matches the one you find from whoising the site.

I use page rank, number of backlinks in Google and alexa rankings, content update and its quality to judge the quality of a website.

    1. Google rankings (page 1)
    2. Content
    3. Backlinks

The above three only apply if the site is relevant to mine.

the best way to check website quiality is to use seomoz metrics such as Mozrank, moztrust also if the website is trusted it has a descent amount of traffic so Alexa counts as well.
