You dont really need that many search engines, there are only 3-4 that matter anyhow.

Free directory submission scripts are abused alot, you dont want your site in that kind of directories. In a best case it will change nothing, in a worst case google will ignore your site for a month or two.
Better get a paid submission tool or service.

 

IMO the best tool is you yourself.
It is not at all necessary to submit your site to many search engines and that too automatic, it would be of no use, instead try to get backlinks from high PR sites which will force different SE to crawl you site naturally.
Do whatever productive you do, do it manually.

You don't need to manually submit your site to search engines, just put your website url in your signature and post some threads or replys here, and then search engines will crawl and index your site sooner or later.

Yeah Website Submitter (submitsuite.com) is a good tool. I use it now. But dont exaggerate with the submissions. Do it progressive.

You want to be careful using automated submission programs. If I'm not mistaken, the use of such programs is against the TOS of most of the search engines, at least the Big 4.

 

You do it semi-automated, and this not hurts google.

Actually, one of the easiest ways to have your site indexed is to have it in your signature here on DP. Post a bit and the top 3 bots will soon visit your site and index like mad. Of course, you could always submit sitemaps to Yahoo and Google.

You do not need search engine submission tools. Now-a-days searhc engine spiders will find your site themselves. Getting a tool would be quite useless.
