If you plan on uploading them to your server (best option) you can upload them through a converter and get them all in FLV format. This way everything stays the same on the users end, which they'll greatly appreciate. You can then use a plugin like WP-FLV to insert them into posts with an FLV player. Although, if you upload to YouTube, you also benefit from the traffic you can get from there. That's going to take a lot longer though. If you do this, you can use the plugin Smart Youtube to easily add YouTube videos to your posts.
