I couldn't see any boxes in the middle of the 3 posts I viewed - omitted because I'm on a tablet? My first thought, though, was that they'd use a plugin - many themes come with either required plugins or have them built in. Colors are easy enough - just add the div to your css file and colour it up.
You could take any recent posts plugin and create that look but you have to know what your doing and it would take some work. Same with the colors on the sidebars, not a simple "send me the details" type of task. However, to make it easy, just use the same theme they use, its a Wootheme called Gazette. http://demo.woothemes.com/?name=gazette Then all the hard part is done for you and you will have the recent post boxes on the homepage formatted just like the site you mentioned.
Jetpack is great but it won't do it for you. I think you need to look up some tutorials on modifying your wordpress theme. Your questions make me think you need that before you start delving too deeply into your site.
