    Overwrite your 2.5 files and run the upgrade.php.

    There doesn't appear to be much difference between the two in terms of features and appearence, but upgrading went smoothly for me so i welcome the changes.

    When upgrading manually, it says to delete files, i guess it means just overwrite the files when uploading 2.6 through ftp?

    I don't know, I stopped using the Fantastico installer a long time ago, too many random issues and not always up to date.

    Go manual, it takes very little time and it's safer in my view.

    I normally use the automatic upgrade plugin, i just needed to use the fantastico one time when it went wrong using the plugin.

    Another vote for the Automatic Upgrade plugin!! But note that security measures in certain hosts would not let you execute the plugin.. BTW, if you're interested in reading a full review of Wordpress 2.6's features, check out my review here.

    I overwritten my old files with new ones and everything seems to be fine, i do not see how could it make any difference if i delete them or not.

    Well everyone should keep a continuous latest copy of their template and plugins on their local computer anyways.
