Just like the thread says, If you have some websites that are each hundreds of pages, and you include a dofollow link occasionally will it have a negative effect SEO wise or is it acceptable? I am not talking about trying to manipulate the SERPS, but to include a link where it would be appropriate for my users. I would use NoFollow, but I am using a script that would make it difficult wo making all links nofollow. any advice / references or anything would be very helpful thanks! Basically I don't want the search engines to flag me or penalize my site / rankings.
Who you link to is far more important than who links to you. Google will not care about links to your site - it does not affect your reputation, but, Google does care about who you choose to link to. If you cannot vouch for the content of the sites that you link to - then make them no-follow. My 2 cents.
I'm pretty sure Google does care who links to you. For example, having nationalgeographic.com link to my site is more beneficial for my pagerank than having bobsnaturewebsite.com link to me. Not sure if I understand what you mean.
Ah, in the context of Google penalties - it does not matter who links to you at all as you have little control over this. However, for site ranking and authority of your site - of course Google either counts incoming links or ignores them, my point being that you cannot lose site reputation for an incoming link. There are many uses of the "nofollow" attribute and using it in your link is the safest way for you NOT to be penalized when you are in doubt if the website you are linking is favorable to Google or not. Please read this article by Google rel="nofollow" specific examples. So it's the other way around, "nofollow" attribute will protect you from penalty even when you link to sites unfavorable to Google. When you use the dofollow, make sure the websites you are linking are reputable and favorable to the eyes of Google . Hope this helps.
