Why so much difference in Google,Yahoo and MSN links

    Each SE has its own type of algorithm and rank sites differently.

    No, the reason for the discrepancy is that each engine only shows certain amount of backlinks. Google publicly acknowledges that they only you show you some of the BLs for your site. Yahoo is generally considered the most reliable in terms of showing all/most of your backlinks.

    Because every search engine has its own algo and prioritized on different elements to rank.
