I've noticed my web site has very different PR rankings with or without the www. prefix ye they have the same Alexa ranking?

    mydomain.com - PR 2 - Alexa 4,503,691
    www.mydomain.com - PR 0 - Alexa 4,503,691

    Why is this?

because PR is counted for every page separately and you have more links to mydomain.com from other sites, while Alexa rank is counted for whole website.

I see, so if I submitted my link to directories as www.domain.com or just domain.com that is how they are counted?

they will count as a separated link. So it is wise to alternate the url to spread up the pagerank.

Yes. Now that yourdomain.com without the www. is PR2 it would be wise to redirect (301) www.yourdomain.com to the non-www url.

301 will be the best option as exe said, and when you build your links build them without the www.
You've got an option to specify at webmaster tools about your preferred URL.

Are you saying as I submit my site to directories, I should split between the www and non-www addresses?

It looks like that is already being done. If you type either address it takes you to the same place

No, just stick to one, build links to only one, and redirect the other to the one you are building links to.

    What is your domain?

Yes, as it's pr2 it probably has more or better backlinks than www.
