because PR is counted for every page separately and you have more links to mydomain.com from other sites, while Alexa rank is counted for whole website.

Yes. Now that yourdomain.com without the www. is PR2 it would be wise to redirect (301) www.yourdomain.com to the non-www url.
www. counts as a sub domain so it will as alot of peaple allready have said, it will count as 2 seperate names.
301 will be the best option as exe said, and when you build your links build them without the www. You've got an option to specify at webmaster tools about your preferred URL.
Are you saying as I submit my site to directories, I should split between the www and non-www addresses? It looks like that is already being done. If you type either address it takes you to the same place
No, just stick to one, build links to only one, and redirect the other to the one you are building links to. What is your domain?
