If you have annoying ads (spyware ads etc) google WILL ban your site.

Because they break Google Terms of Service, make sure your site doesn’t break the TOS, and everything would be just fine.

does paypopup ads contribute to getting banned from google or any other problem, because if the ad pops up is this all google will see is the ad or will it not affect the spider?

you can submit to how many directories you want because :
    1) if you submit to paid one, I doubt you have the budget to make thousands of submission per day and to have so many backlinks.
    2) if you submit to free directories, it lakes a (long)time for Google to index your link there, because free directories have large pending list. Also...for free directories you stand in good chances by having your link never indexed. ( keep on wasting your time with free directories )

And to answer your question, the websites/blogs banned by Google are those who are trying blackhat SEO techniques, or the ones that are selling links.

    Thanks,
