Why are only blogroll or WP blog links being counted?

I have been observing my and some friends' sites over the last month.

We use different link building techniques in order for us to figure out how backlink trackers calculate links

For instance both the DP backlink tracker and http://www.addme.com/popularity.htm

show my friends site with 200 more links than me, with mine on steady decline

I get a lot of natural links because of the nature of my site, teachers link to it all the time

so why did he show growth and I didn't

Well after noticing the DP and Add Me both reported the same number of links for him

    I investigated

The 200 in bound links they report only come from blogroll or the sites own indexed pages

no other sites, no comments, no article directories nothing

    see for yourself

I think the only reliable link count is internal to you by using google webmaster tools.

Even if that is the case

    1) why would would this reporting method have such a slant to blogrolls

    2) why do other internal link counts like Site Explorer by Yahoo show only 6 inlinks but webmaster tools shows like 1564 links?
