For server side stats I use awstats and then I use google analytics for an external source. The problem I have with analytics is that if your audience is tech savvy and block javascript it will not work.
For a logfile analyser, I love the look of SawMill. I haven't actually had a chance to use it in production but the demo on their site is quite impressive. I have used the standalone version of WebTrends, and it sucks. It's pretty and has many nice graphs but it's a bitch to administrate it chokes on logfiles all the time. Plus, it's horrendously expensive. On the free end, AWStats is quite reasonable and can handle significant amounts of traffic. I've never liked Analog but that's just my preference. I use both AWStats and Google Analytics because they give me a better idea of what's really happening on my site. I have also written various tracking modules myself to track certain events happening on my site such as how many names are currently in the middle name guesser, how many sudoku boards are in the sudoku solver and what the most recent comments on my blog are. There's a great book in the O'Reilly "Hacks" series about traffic analysis and they go through several of the most popular options. They also provide code on how to write your own, so if you're not satisfied with what's on offer, you can always write your own.
AWstats has nice graphics and cute flags, but most free log analyzers are not so accurate. You may overcount drastically your visitors if you compare the results with Google Analytics (which is not a log analyzer) Paid Log Analyzers: Click Tracks has some nice features, but it is expensive. Deep Log Analyzer (www.deep-software.com) is quite good on many aspects but it is slow. Expert Data Miner ( http://www.expertdataminer.com ) is much faster and flexible/configurable but it is weakly automatized, more usefull if you wish to isolate some user's behaviors punctually. Saw Mill is not bad neither. Well, it depends of what you need also. They do not render the data the same way.

I rather like SmarterStats for log analysis. GA is good for checking real visits. But it does have the JavaScript issue. WebTrends does some good software that combines log analysis with on page web-bugging, but it's v.v.v.v.v.v.v.expensive!
AWStats or Webalizer are the best tools offered for free by my host. Very informative and much descriptive
I can tell you I am not happy SmarterStats pro. It comes free with my vps, but I don't trust it. I see an awful lot of "unknown referrer" counts. About 8 times as many "unknown referrer" as all other referrers combined
Google Analytics, StatCounter, and related systems, are NOT log analyzers. Awstats is a log analyzer and a good one. However, a simpler and also free alternative as FWTLogstat2 lets you do things that you cannot do with Awstats as, for example, select which documents you want to include/omit, select a range of dates, analyze weekdays and weekends, and many more.
