I've been using Google and alltheweb.com to measure backlinks. I get slightly different results, and sometimes really different results when I use the following searches: link: website.com link: www.website.com link:website.com link:www.website.com same thing with: links: Does anyone know the best way to go about this? Space or no space? www or none?
Google's new improved inlinks checker is pretty good. You can find it in their Webmaster Tools -- You can also use this for clients as it has an export feature to export your backlinks into csv or txt files.
For counting Yahoo! Site Explorer works good But if you need more info out of backlinks then Backlink Watch is the way to go

SEO Quake firefox extension is very good for backlink checker and a lot of other information regarding any webpage.
Sign up and verify your site in Googles webmaster central and from there you see a much more accurate account of all your backlinks.
This is good advice... It does make a difference if you're keeping track of a clients link development. With Google's webmaster tools you can export your backlinks in csv format then send those to your clients to let them SEE the progression every month. Cool stuff.
