Start link building by using inner pages.

First give us some more info... do you follow how the indexing goes inside Google Webmaster Tools? Do so:
Dashboard -> Sitemap -> Status? URLs in web index?
Just check how many pages got indexed a week and calculate how many pages do you add a week.. the indexing should go twice fast as the # of new pages.
If it does not, first you should revise your internal linking structure.
Building some links to your inner pages is definitely a good idea, but checking first your own link structure and adjusting it might be much cost-efficient.

I remember we had 10K pages out of 40K, all due the pretty stupid internal link structure..

Google itself declared that if you will create a xml sitemap then it's not guaranteed that all links will be crawl. Simple idea is to do good internal link building that will make sure to crawl all of your pages.

Yes I agree. But if you add a sitemap today, tomorrow you will already see how bad is the situation.. I mean how many page do you have indexed of how much...

Don't need for anything, If you did some changes on titles or URL-rewriting and you are able to see at: website_url/sitemap.xml then this is OK!

Now you just need to create ror.xml, same like I created for my website: http://www.xml-sitemaps.com/details-www.naturalvitiligotreatment.com.html Check the link.

Upload ror.xml of YOUR WEBSITE on FTP and you will see your changes in 48 hours!

Well you have done the first right thing by making and submitting a sitemap. You have told the SE that there are a number of URLs in my site that are waiting to get indexed. Now all you have to do is to build links back to your inner pages that you want indexed.
