What are the reason for deindexing a site

Google de-indexed my site. a week before above 90000 URLs were indexed in google. Now I see only 2440 urls. What should be the reason.
    - My site was penalized for keyword stuffing (point 3). I had rectified it and the penality was lifted a month ago.

    - I have many affiliate link on site but all of them have nofollow added.
    - I have many 1 pixel images on site for tracking impressions for third party. does it really harm?

Please give your valued advice on this..

Maybe Google is having trouble updating sites.

Some points could be important in here like the structures of the websites once Google begins accessing them. For example, do all pages have unique titles plus description tags? Are unique and enough contents on them to be indexed by the Googlebot? At some points even hosting status of the domain names could affect how many pages are accessible using the Site: command.

Sometimes they go through cycles of indexing and re-indexing. Your links should be back up and running soon if you don't have any other penalties applied to your website.

Don't worry google didn't deindex your site, when it does it the whole site is gone (believe me I know).

Most chances are the reason many pages are gone is temporary.

According to seoquake add-on for Firefox, you still have more than 2k pages indexed by Google. It is not bad but I think your backlink is really to little when comparing with your indexed pages. I think this would have negative impact on your SERP.

    All the best,

I have seen many website pages being deindexed from Google lately without any penalty applied on them. I have also seen a fluctuate in indexed pages for up-down all the times. The deindexed pages can come indexed again then removed again and so on.

I would recommend just let it be and keep on your current seo procedure, as long as those deindexed has no effect your seo efforts.

Some time back, many of my sites got the deindexed.I waited a long time for them to get back into index. However no luck. I let the domains expire.

It may also be due to your hosting account.I had my sites hosted by VPS at the time which was having issues.

In my opinion, if your site has been removed from the index, the only option is to create a new site a new domain. You may also consider rewriting the content to stay on the safe side.

I was still doing some more statistics of my site. Came across the below two information. It says when google crawled my site last time there was no issues with my site but the other sites hosted on the same server has some malicious scripts. I checked with my hosting provider and they said none of those sites said as having malicious script is running on their server.. Now I am really clueless what is going on..

    Can some one help me..

Like SxPerm said, Google has been de-indexing many pages lately. This can be seen as good and bad. What they are doing (I'm assuming) is attempting to get only very relevant, optimized page results back to the end user. If your meta information isn't 100% unique for each page, as well as at least 300 chars of unique content per page, you can assume it is going to be de-indexed now. Be sure to have unique titles, descriptions, tags, and fresh content on the page, otherwise the algorithm will put it on the backburner and deem it either irrelevant or duplicate content.

Duplicate content is main reason for deindexing a site.
