Submit your site map to Google webmaster tools. Digg all your pages.

Is it a brand new website? Maybe you need some inbound links pointing to it.

You need to have perfect plan for your inbound links which will direct to your homepage. Also keep bookmarking the pages in some good strong and highly rated bookmarking sites.

I think this happens due to the sitemap. Please check out the site map you are giving other wise resubmit it with corrections.

Google never crawl or index all the pages in a website.
But, you can help google to know about your pages by using a sitemap.

Well, now its no need to submit your site directly into the search engine like Google, yahoo or Bing because now the algorithm of the these search engines are so advance and efficient that these can crawl your site without submitting in it too, so whenever your site gets online, there are 100% chances that the search engines like Google, Yahoo and Bing can crawl your site automatically....

    - add robots.txt to root of domain
    - add/generate a sitemap.xml
    - submit sitemap to Google/Yahoo and Bing webmaster tools
    - use URL search engine submission tool
    - Bookmark your URLS on major high authority social bookmarking websites (http://www.visitorintelligence.org/social-bookmarking-services/ )
    - Comment on niche blogs for your business
    - add page to aboutus.org (www.aboutus.org)
    - analyze your website with online website analyzers which create a online website profile (ex. www.socialwebsiteanalyzer.com / www.statbrain.com )
    - add pages to whois like websites
    etc.

    Good luck

if it's the site in your sig file, then you need to get rid of the trojan .js file that the home page tries to load.
