If you have root access you could install ClamAV. However, you get what you pay for and if you like that product you aren't going to find a replacement for free.

You can consider maldet as the scanner when it comes to scanning files/directories on the server. A online utility to check is Unmask Parasites

A fresh startup company W3Shield handles Website Scanning All-In-One
Maybe something you could use? (you can google them)

In my company we started using Anturis (anturis.com) 2 months ago. It's free and really good to monitor almost everything - applications, network, servers and so on. They have a long library of metrics to choose from (this was the most important for me as I'm new to this).

If you are having root access, you can install clamav along with rootkit scanners also.
