Not sure what you are looking at, but they list 404 errors in Webmaster Tools. This is a list of URLs which lead to a 404 (not found) page on your site.
But If those pages exist in website then from where webmaster tool is finding those URL. and I have create custom 404 error page. I thinks this error should not show in webmaster tool.
Some of those links could be from third party sites, which do not have the correct URL pointing to your site. Towards the bottom of the page in Webmaster Tools 'Diagnostics >> Crawl Errors' there should be a link to 'Download all sources of errors on this site'. This file will typically allow you to see if the incorrect links are on your site or some other site. Once you know which pages the incorrect links are on, you can then either fix them on your site or contact another site to fix them if the error is on another site.
