Is there a simple way to embed a link in a flv so when the gets clicked on, it goes to a url. Is there something that I can add to the embed code?

Nope. Flv Files are video files...You can't embed links inside them.

Yes, it is very with Moyea web player Pro, which is a flash video player maker. You don't need to buy it if you use it for non-commercial website.
Launch the program, in the "Settings" tab on the bottom of the software, there is "Navigation on click", here input the URL you want to redirect to in the "Click URL" textbox, like the screenshot below:

FLV cannot be decompiled, so I think it is not able to edit FLV file.

I know a free tool named flv editor lite, The features in the official site are below:
    - Edit F4V, MP3 and FLV files encoded with H.264, H.263, Flash 8, or Flash 8 with alpha.
    - Extract FLV audio or video. Or replace the original FLV audio.
    - Trim FLV/MP3 to get the desired duration.
    - Merge several FLV files into one. (Up to 5 files can be imported at one time to the Resource List)
    flv editor lite

    - Add cue point to get more exciting effects (2 cue points can be added at one time).
    - Set Metadata to describe the FLV in detail.
    - Real-time preview to see the output effect.
    - Easily edit FLV/MP3 files on timeline.

what is puzzling is sites like youtube and even vshare has the link embedded so when you click on the video it takes you to the site. There must be a way of doing this.

Some flash video players have the function, one I know is Moyea web player, just simply add the URL to the "Click URL" textbox and this will make your flash video go to the website you want to.
