I was wondering whether the seo work that I am doing for my website, such as building back links and such, can be carried over (the linkjuice I think it's called) if the site goes through a url restructuring. I really need some advice.

You can redirect old urls to the new ones...

Use strictly 301 redirection techniques to preserve PR of old urls in case of redirecting to new urls.

Fully agreed, 301 procedure would be the solution.
