How do you do the tracking of keywords? Is it by local search engine or in general (google.com). There might be a slight difference with the rankings but geographical location is an advantage especially if you are targeting local users.

Setting your country location in GWT CAN have a significant affect on your rankings! But how dramatic change depends on:
    1) Your current keyword ranking and competition.
    2) Your domain suffix - com or co.uk etc Google assumes that if you have a country suffix then you target that country.
@khaty refers to Google Places listings which works on a different algorithm than GWT country location.
You can only point your website to one target country location. Google tries to work this out themselves but they get wrong - that is why you can override their guess work using GWT.
