Well I know it has something to do with Menencoder and FFMPEG, try getting your hands on a you tube clone and look at the upload page.
like asus-games posted get a clone of youtube or alike and install it, however installing ffmpeg/mencoder and all other components can be a challenge. Google on it there are enough clones around.
Are you looking to have your website do the conversion, or just put some video on the site? I didn't want to assume you were looking for something highly technical. If you just want to put your video in playable form on the site, easiest solution is to sign up to you-tube, and use their uploader. Once it's uploaded they give you the code to put on your page and hey, presto! it's playable. If you want your website to upload and convert video to flv, I'm not your person. I use services like vixy.net to do it for me. I imagine it would end up being a site with heavy server loads (and high hosting charges) to do something like that.
