So I ran scandisk a few days back on my computer and amongst other things it came up with several tracking cookies. I promptly deleted them. For the next few days i found no sales being made through my advertisements. I then re-copied the Destination URL back into it which was still exactly the same and business renewed as usual. My question is could running scandisk and other spyware detectors that remove cookies also remove the tracking cookies that would credit my sales?

No, they are not related. Cookies are dropped on your visitors' machine, not yours.
