Clean your server, code and all the files if you find any malicious code there, restore or upload and then try reconsideration via Google webmaster tools.

You might have bad keywords through out your pages. Do you have any client scripts runs in your website such as JavaScript?

do you have any advertisements that link code from other sites (such as iframe ads)? thats an easy way to get your site nuked. lost 300k / day in hits because an advertiser on one of my sites decided to run some malicious scripting from his own servers (or got hacked, which I dont believe for a second)

One of my site was attacked with some virus and Google considered it as malicious. What I did was a complete server and file cleanup then in Webmaster tools, resubmitted sitemap and there is an option to ask Google for reconsideration. After 2-3 Weeks the site was fine and now previous rankings are retained.
