I installed Wordpress 2.5 manually on a new blog. What I'm concerned about is wordpress updates that will be coming out. Do think it's better to install using Fantastico or install a plugin for this.
I prefer Fantastico, since it's quicker and less of a chance of things screwing up. As for updates, you'll have to update the software yourself either way. You can't upgrade via Fantastico.
i like to upload manually so i can manage my files better. i got many blog on same hosting. so better for me to do so.
I don't really think it matters which one you have since the only time you really need to deal with the control panel is during the original installation (and it is fairly easy with both dashboards.) After the original installation you can just use an ftp account to upload the new upgrade files.
I do use Fantastico but knowing how to install WP manually is good too For instance non-English users can prefer to install the latest WP version in another language if available Link : http://codex.wordpress.org/WordPress_in_Your_Language
