5 Star Affiliates also list a lot of good resources on their site...be sure to read through their blog archives. Linda is also very active on her on the DP boards and shares a lot of info. You can search through her old posts as well.
I would say the best affiliate programs are Commission Junction and Linkshare. Within those two programs you can sign up for hundreds of companies. I personally like CJ better b/c payments from all companies are combined into one, whereas at LInkshare you have to hit minimum payout levels from each company you sign up with.

Searching for web templates I see dozens of site using their program. Are there any other template affiliate programs out there which are good?

A quick answer is: iDevAffiliate I have also used CJ, Linkshare and Groundbreak. iDevAffiliate is the best and it is very affordable.
Mike, I think maybe it's the best because he's an affiliate and the link is a re-direct. Also Mike, just re-read this thread and saw you asking about template affiliate programs. Andrea at Goldenpinecone offers the ABSOLUTE best templates. Why? They are built with affiliate marketing in mind, designed to rank well, EASY to update (CSS and includes) and they validate. Many of those other template sites are much bigger but the templates IMHO are designed for flashy looks NOT high rankings. She has an affiliate program, so check it out. I'd agree with that 100%! TemplateMonster.com has good looking stuff but their designs are a pain to work with. They could be done so much more efficiently, but it's pretty obvious they could care less about that. Of course maybe they're targeting folks who will hire them to do edits as well. Unfortunately the templates on GoldenPinecone.com are really at the other end of the scale. Way too simple with not enough unique designs (just changing the picture on a design isn't enough). My experienced opinion is that their designs just aren't professional enough. You're better off negotiating a custom deal with a designer(s) who can provide unique templates and services for personalization and setup. Here are some more template shops as an option tho. I don't know if all of them offer affiliate deals or not.
