I got messed up whole file permission of in one of my SMF forums due to a virus problem. So whats the best way to fix this ?

Should I delete all files and re upload the whole SMF script ?

Are you talking about CHMOD permissions? Or forum viewing permissions?

Because if it is CHMOD, then you can use the FTP software you use to reset them :)

only problem with that is you got to do it folder by folder and file by file, time consuming.
upload this to your forum directory and edit it accordingly:

    not all servers support this.

If you are unsure about permissions, you can use SMF tool "Cleanup Permissions". Login to your SMF admin panel and go to Packages -> Options. You can select option "Only the standard files are writable.". However, I suggest you to check the permissions of each folders/files and set lower permissions to make your folders/files more secure.
