    Im just wondering -

Our main page is a http://sitename

The nav bars and other links are all www.

When I try and do a sitemap - all of the other pages error out ... Any suggestions? I think this would hurt the site. It thinks its on another domain.

This is simple to get it fixed - choose only one version between www and non-www. You have to do 301 redirect from one version to another version. You may consider to read the full instructions from these sources

First Choice - Redirect from non-www to www version
How to 301 Redirect Non-WWW to WWW URLs | StepForth Web Marketing Inc.
Redirect Visitors From Non-WWW To WWW Version Of Your Website With .htaccess And mod_rewrite

Second Choice - Redirect from www to non-www version
Redirecting www to non-www Using .htaccess
    www to non www redirect

I don’t think that it really matters if you make your URL address with or without the “www“. I see no evidence that it makes any difference with the search engines, unless you happen think it looks esthetically better one way or the other but it is always important to be consistent with your URL structure. If you make the inner pages with www then it is much better to do the same with your main page.
