How are you checking the number of pages that have been indexed?

Are you using Google Webmaster Tools or searching site:www.yourdomain.com.

I have found Google Webmaster Tools to be the best and most consistent way of checking this.

you can get different results depending on how you search it,

    site:www.yourdomain.com
    site:yourdomain.com

will both return results but will be different, also its possible you are connected to a different data center each time and one may not have all your pages in its index. Maybe you have new pages not detected by one data center

For dns purposes, they are 2 different domains. The www. is sorta like a subdomain.

This happen to many of my new sites.
Google constantly updates its index and different datacenters have different results.
I think that is some "normal" process (like waves) for indexing new sites (or sites that have new pages every day).
