The best thing to do is change permissions on your server to not allow the files to be written too. I had this problem last summer, I fixed it then within a day it was back again... Its just kids with tools, it wont really hack your server or anything... They dont know what there actually doing, they just know there "Hacking"...
Sorry to hear about your site's deface. Those are just script kiddies. if you need any help let me know. They are definitely not hackers. For the record, the thing to being a hacker is to keep a low profile. I know of many famous hackers over in the UK who are paid to beef up your site's security and are paid to hack sites. If you need my help, let me know. They're white hat hackers.
Use as many different user accounts as possible (site, mysql, ftp), make sure you have all of the latest updates for any software you are running, and as someone previously mentioned, disable write permissions on any accessible web directory.
