I'd be interested to know if it's at all possible to modify a site command search on Google, to not include supplemental results? Anyone know?

Nope, API search eliminates them though.

Why do you want to? Supplemental results are valid Google results:

Thanks for ponting me to that. This part "Please be assured that the index in which a site is included does not affect its PageRank." isn't very clear. Pagerank is a page based thing so what's it talking about.

You're right -- it's poorly worded. Substitute the word "page" for "site" and you have the meaning.

To go one step further, it can then be said links on pages in the supplemental index are as beneficial as normal indexed pages? If as Google states Pagerank is unaffected that should hold true?

As far as I know, yes. I don't know of anything that would suggest otherwise.
