Is it worth the time it takes to submit my website to the hundreds of small search engines out there or should I continue to focus my energy on Google, Yahoo and MSN?
No need... Just focus more on big Search Engines... Like Google, yahoo and MSN. Just a waste of time.
you do not need to do so. Even for the large engines you do not need to submit. What you need to do is get some quality backlinks.

The big search engines will pick you up automatically as soon as you start developing your backlinks. As an example if you digg your site or place it in your dp signature, you're bound to be found by google in less than a day. This is great because you don't have to spam search engines. As for the small se's don't even bother. They aren't worth it and most of them just want you to submit so they can use your email for their mailing list.
There is no need to submit small search engines. Only focus on google, yahoo and MSN. the small SE picks the data from Big 3's database.
better to submit url to small SE. But not necessary to submit the top leve SEs like g,yahoo, msn etc. Any hoew the submitting to SE will not harm to the site
submit it as you desire if it does not harm your site then why not? It may do something good in the future for your website, we don't know so there's no harm in trying. Of course its more practical to focus on the Big 3 but we just can't underestimates small players.
It is still necessary to submit your site to small search engines. Especially small search engines that are related to your niche. For example, engineering niche, you can get quality traffic from them and will be useful for future.
Look they all are almost powerd by either Googele or Yahoo or MSN. So do not need to go personally on that sites and submit. The Three big search engine is enough smart to catch your Website so concentrate on another method of Marketing rather then this
Do not need to submit on all small search engines. do some other offpage activities such as bookmarking, article & blog posting.
I'd say that you should submit to as many directories as you can same goes or search engines. Its time consuming but beneficial.
