Serving ads via a .js file safe?

    I've been running into conflicting answers to this wherever I search. Is displaying banner ads on a website through the use of a .js file a potential security risk?

    For example, to create a default ad for remnants, ValueClick recommends to create a .js file with the ad code from a secondary ad network in it. I assume it's safe practice if they recommend it, but should any additional security steps be taken? I only ask because my website was suspended once after a phishing attack that seemingly occurred through a simple javascript visitor poll, resulting in fraudulent files being slipped onto my server. I'm still not very familiar with java, so I've been extra cautious after that incident.
