I am publishing ad on Google and my ad run both on search results and content pages. My CTR for search results Is better than CTR of content pages. To get maximum out of should and run two different ad group for same ad. Search results ads separate group and content ads separate group.

Content CTR does not effect your search performance, but, content is a different animal in terms of ad copy and strategy. For that reason, having seperate content/search campaigns is in most cases a good idea.

In one of my ad CTR for

    search result is 1.34
    content 0.05

You mean they both are considered separate for ads publishing by Google

Look at the text at the bottom of every ad group screen:

"Lower CTRs for content ads do not adversely affect your campaign"

    More info here.
