    I use link-assistant and openexplorer for tracking backlinks and SEOmoz for reports. SEOmoz is good for finding issues with your website such as 404 errors.

    There are literally hundreds of tools, specific to granular application. The SEOMoz suite of tools is the most inclusive for most needs. Keep an eye on Conductor as well.

    If it's a wordpress blog, you might as well download the free seopressor plugin from bloggerhigh. They also have free linkcloaker plugins, free backlink generator plugins, that kind of thing.
