SEO Store differently than Resource Center

I have a PR4 site that is a resource center for PDA owners. I'm launching a store to sell accessories under that brand. Right now, I'm leaning towards using MonsterCommerce. I was torn between setting this up as mysite.com/store or with a subdomain. With Monster, I have to set up a subdomain. However, I'm thinking this might be a positive from an SEO standpoint. It will allow me to really SEO the store separately from the Resource Center. While it's double the work, I might be able to do a more effective job with each.My only concern is backlinks between the two -- Google couldn't possibly penalize me for links back and forth. The store will be on a seperate IP.

    Is the best strategy?

    mysite.com and store.mysite.com?

    Thank you.
