90% of SEO software is crap, I would never use. But SEO software does have some purposes such as running analysis etc. but to tell you the truth SEO cannot be done on auto-pilot. All must be done manually.
No the best way to do SEO is to manually setup the process yourself. Google knows whats a software that does it for you or what is done by humans. It is not obvious to the human eyes but they hire the best people in the world to work for them to make sure their systems don't get gamed.
I used to do all SEO manually, but when you have to focus not only on one site it is good to use some automation. If I use any software it is mainly for indexation purposes.

I use tools to analyze my sites, competition, progress etc but then I do all my SEO work by hand. I prefer getting fewer but higher quality backlinks by guest posting etc then a lot of low quality bookmark and directory links through automated tools. But that is just me, SY
There is no use of application Software's or accoutrement for Search engine optimization. For On page optimization you charge does manual access practice. For articulation architecture you may use Articulation Architecture accoutrement alone if they accommodate aback links from High Folio Rank sites and additionally accordant to your websites.
I use plugins to manage stuff like which parts of my blog should be indexed, but apart from that I'm leery of automated software, if only because I want to keep costs down at the moment. I built my own SEO analysis tool which produces monthly reports on keyword positions, page ranking and page analysis, but I'm also trying out various web-based analysis tools to see what works for me.
Believe me,I used SEO tool for one of my website 2 years ago and with in 15 days for a prticular keyword I got top 12 ranking in google,MSN and yahoo I have used 2 or 3 times . I have never used SEO tool after I got a decent raking (top5) now in top 3 and I got around 200 back links automatically.
If you mean SEO software like Market Samurai or SEO Quake {I have SEO Quake, free FF plugin} then this is fine and encouraged. These are tools to give you information on your and other websites to allow you to be more effective in your IM and manual SEO. If you mean Xrumer and other automated link builders, these are not good, they are black hat SEO and they will also eventually get you penalised.
I use software all the time and have my outsourcers use it. Main reason: Saves me time to do research, and eliminates most of my mistakes that I would manually make.
