Does anyone know if websites that "check" or "grade" your SEO techniques such as, meta tags, keywords, pagerank, etc. cause harm to your domain in the search engines. For instance, I know that link building can be harmful if done too quickly (i.e. 1000 links in 48 hours). I run 'seositecheckup.com' and 'websitegrader.com' quite frequently. Am I doing damage to my websites reputation.

You need not to worry about that. Using such software to analyze your site is perfectly OK and it has no harm to site. Usually every webmaster uses such software to analyze their websites.
