You can use most of the same SEO plug ins as you would for Single Use Wordpress. I still use ALL In One SEO on my Buddypress/MU sites and just activate them site wide so that you users can have access to it as well.

ALL IN ONE SEO is all time great and very effective seo plugins. i am not using MU but in simple WP blog, i am using ALL IN ONE SEO.
What kind of SEO do you want to do. Please share your experiences with buddypress in general as well.
