I'm getting this error. OP, you stated you have great 5500+ great articles, are these articles not just a copy paste from other sources? Cause if so that might be the cause of the problem, google sees it and penalize your site. It just my rough guess since I can't access the site.
You should really dig through your analytics data to pinpoint exact organic SE traffic losses and then check out this link http://www.seomoz.org/google-algorithm-change#2011 I would suspect you lost the traffic numbers as a result of a few panda updates as well as the freshness update (since you mention over 5.5k articles on your site).
