If i search google for link:www.nothingbutpadlocks.com if basically comes up with nothing. However if i then search for link:www.nothingbutpadlocks it comes up with a load of sites that link to my site.

Why is this and does it mean that all the links that do appear in the latter search and not listed as legitimate links by google?

That's probably because your links point to the www. part of your site. But you get a better picture if you use yahoo site explorer for this.

    If you search for....
    link:www.nothingbutpadlocks.com

Then it's showing you a good sample of your quality backlinks.

but if you search for ....
    link:www.nothingbutpadlocks

Then it's just doing a TEXT SEARCH for link and www.nothingbutpadlocks

There will be results in the second search that google does not consider true backlinks.

For more information, try read this...
    Where Are All My Backlinks?

Also, FYI, yahoo site explorer will also show you a ton of links that Google will not consider as quality backlinks, and will not help your SERPs in google.

Exactly what Mark said. the link: command does not give anywhere near the proper results.
