Removing sub-domain?

There is a good ranking domain that I have. The issue here is that without redirect, both www.domain.com and domain.com lead eventually to the same site. There is a new website I am creating and the ‘www’ sub-domain is something I don’t want in it.

Could it be possible that the sub-domain have an impact on the rankings of the domain? Does anyone have any suggestions or some advice to offer? Could it be possible that on observing that the site is the same, the search engines ignore the sub-domain?
