Please suggest, shall I submit my site in the directories which has not been indexed by Google? I'm really confused :( Recently, I've found there are many good PR directories (like PR4) which are not indexed by G.

I think it doesn't matter as long as the sites have high PR thats enough.

You can submit your sites to related directories in related categories. Right now those are not been indexed but in future they will be crawled and indexed, That time your listing will be helpful for you.

If the site has a PR4, and is not indexed in Google - clearly Google is not a big fan of this website. Personally, I would steer clear, but others may disagree.

Google always index quality website so it is no matter currently what they have and how many visitor visit that page. You can see many site get index after created first time. So just make sure while submitting on directory that the site is register and own by reputed company other wise the site server is the big issue which many company can't handle the bandwidth cost.

It doesn't matter whether a directory is indexed or not. As a matter of fact, if you get a link from pr 0 site, the value of the link increases as the page rank increases. If you are submitting your site to directories manually than you would save time going for ready made site but if you are using some type of tool then do it without discriminating afterall it will still count even at little page rank.

If you keep looking directory sites that are indexed by Google then you're just wasting your time doing so, jut choose the high PR directory sites then if your submission been approved ping those dierctory sites until Google indexed them.

Sometimes the backlinks do not show for a while in the Search Engines but if you are sure that your links are placed on the sites with high PR then you can rest assured that it will benefit your site as well. Just be patient and maybe the links will start showing in the SERPs as well.
