Yes, you should have only one index page.

    Options +FollowSymLinks
    RewriteCond %{THE_REQUEST} ^.*\/index\.php
    RewriteRule ^(.*)index\.php$ http://www.domain.com [R=301,L]

Thanks so much for the help cheapez! I'm going to apply that fix now. I tried to implement this with my ecommerce website which is powered by Magento, and it made it so my menus and navigation stopped working. Is there a work around for Magento users?
