I am led to believe that a wordpress plugin claims to get #1 results for websites, however the links to inner pages from the blog article are to have nofollow tags, so how will this improve the sites SEO?

We have all been told that dofollow is best????????????

Are you talking about All-in-one seo plugin of wordpress? Whether or not, all wordpress sites come with no-follow attribute by default. And plugins like these improve your site SEO by giving you the flexibility to customize each and every pages and posts of your site by giving different meta tags to attain better SERP and to target a wide variety of keywords for each page on SE.
Coming back to your question wordpress plugin do not change your inner posts/pages to no-follow, they only change the comment section of each posts into no-follow to save your link-juice. To check whether your post/page is nofollow or not, simply visit your webpage and right click your mouse and select "View source" on IE or "View page source" if using Mozilla Firefox, then Ctrl+F and search "nofollow", if there's a no-follow attribute on the page/post then it will show. If there's no result, then it's a Dofollow. Simple!

For some reason the plugin (no it is not all in one seo, it is a paid one) gives a percentage of SEO out of 100 and to get 100% you have to mark any links rel=nofollow - WHY??

Correct me if I am wrong but have many low PR links on your sites that are do follow will affect your site pagerank.

You do not want low quality back links on your site with a "do follow" it makes your site less credible. EX: wikipedia

With some research and experience in ranking algorithm and pagerank I've found out:
    555 PR1 links can get you PR2
555 PR2 links can get you PR4... and so on and so forth.
    Amazing part is - just 1 PR5 is equivalent to 555 PR1 links or 101 PR2 links.
More amazing if you hear this - just 1 PR8 link is equivalent to 555 PR4 link or 101 PR5 link.
It's called the Multiplier Power of High Quality Backlinks.

Nofollow links simply stop link juice passing (in theory) although this is debated as there is relationship between rankings and no follow links
