I would add it to your Single Post template, that way it only shows up within the posts and not sitewide which tends to look messy.
There are some great plugins for adding ads to posts, gotlinks makes a good point about using the post template, but that can even be sloppy at times. Many plugins allow you to just insert a special line of code and it displays the corresponding ad connected to that code. Search the wordpress plugin directory.
As a fair warning to the OP, kontera pay outs are VERY low unless you get lots of traffic and people click. I had it on my forum that gets anywhere from 25,000 to 50,000 visitors and several hundred thousand page views per month and in 2 weeks time it made only about 5.00 Adsense may about 15 but your best bet is to sell actual ad spots on the blog IMO.
Add it to your header.php template. It's a JavaScript code and can be placed anywhere, but put it in your header.php template so ALL the pages of your site have the Kontera code on it for maximized revenue potential.
