I have 2 weeks old site and 5 of its 10 pages are indexed, but the homepage is not on of the indexed pages. I have about 500 links pointing to the index page of the website(according to yahoo site explorer). Is this is a reason to worry about or I must just wait homepage to be indexed?

As soon as some pages are indexed you have nothing to worry about. It's a brand new site after all.
Just give Google some time and don't push it too hard with backlinks. Keep building backlinks and adding fresh content and everything will be OK.

I also met the same problem. I would like to remind one thing regarding home page index. Check your site both
     htp://www.domainname.com
    PHP:
    http://domainname.com
    PHP:
. Your page should be indexed at least any one this url. Still your home page isn't index, ping your site, or do social bookmarking

Here are a few ways that I get any new site/blog indexed in 24 hours or so ( you only have to do one of this to get indexed. Of course you can do all of the just in case):

    Bookmark on dig

    Bookmark it on xobma.com

Link to it using your signature link in a popular forum such as DP

Add ad sense to your site (Google has to crawl it on order to display ad sense)

Add Google Analytics to your site (again it has to crawl it in order to give you data for the site)

Link to it using an ad on craigslist

It basically comes down to using popular pages that search engines crawl often for new updates. Since search engines crawl popular forums and websites and all outgoing links on them constantly, if you have a link pointing to that site, the spider will go check it out and it will get indexed quickly. Good luck.

this is the problem that i am facing with my updated site. Google has index its internal pages leaving the new updated home page. But with Fetch as Googlebot, in the Webmaster tools, the latest index for home page is showing.

Is there a difference between what Fetch as Googlebot sees and Google real indexation through its bot thats too is named Googlebot???
