Be Patient, I also have about only 33% indexed. Try to GOOG for Your URL that has not been indexed, if it appears on SERP for Web, seems it's Ok...

Do a site:domain search in different google domains. You'll see different results.
The number they show there is just an average.

The problem with these big sites is that G does not want to index all the pages. I see on here plenty of time folks talking about sites with over 100,000 pages ( what are they ? ) and they all say the same thing and that G wont index them 100%. I understand it would matter if you are the BBC , CNN or wikipedia but I guess you are not and just will have to "put up with" 33500 indexed pages..

I have this similar problem, even my site used to be fully indexed before. I did my own observation and I found something, I am still not sure yet. I found many pages which are not being inxeded or de-indexed later are still indexed in Goolge other countries such as Google.co.jp, Google.co.kr but not in Google.com. After further investigate I found 90% of pages in this case are being copied by some garbage sites, site that using some script to scrape a part of your content to being used as their own content. Even those copied sites did not copy 100% of your content (around 15-20% may be) and also link to back to original sources, but still not a good. I hope someone whom experienced this kind fo trouble would share what you have found too.

Make sure you have good inner linking between your pages.
One trick I used was to write some code that pulled up the next 7 product pages and display links to them from the current page being visited. (could be articles or other pages if using a CMS)
This way I always have links to 7 other inner pages from each product page.
I used all text links and headered the row of links with: "You may also be interested in:"
This increased my indexed pages from about 27K to 90K out of a total; of 140,000 pages in about a month.

    Good Luck!

I think internal links are very important when it comes to getting pages indexed. Also, i keep getting pages disappearing from google and after a while they reappear. I don't know the reason behind it at all.
