Problem redirecting my site from old domain

This is a really frustrating matter, and I am very thankful if anyone can shed some light on the situation.

For the past 3yrs my site had been a .net but a few months ago the .com finally opened up so I snatched it up. I was just about to release a whole new designed site and wanted to rebrand my company as a .com to go along with it.

My host recommended that I set the .com as a "parked domain" in my cpanel, which I've done. I've also put in 301's pointing all old pages to the newly designed (and renamed) pages. Everything is flawless except for one KEY thing. Google has indexed both .net AND .com versions of my homepage. It's really weird actually. And because many of the links are relative, a user can be surfing the .net site and never get redirected to the .com version at all.

This worries me because I'm afraid Google may see this as duplicate content. (Which could explain why NONE of my page rank was transferred over to my new site after the reconfig). I'm very familiar with my .htaccess file, but nothing I've done has seemed to affect the index page---and sometimes it will get stuck in a loop as it tries to redirect the index page from .net to .com and back and forth. It's strange...I've tried everything!

Any advice from the experts out there? I'm at wit's end!
