It doesn't really matter as long as you can make your PPC campaigns work with your standard organic SEO pages. However, yes, if you are creating separate pages for PPC with dup content then it would be good to noindex nofollow them so they don't affect your organic pages. With the new "quality score" I've found it required to create unique pages for my PPC campaigns. I use a totally separate domain and then use robots.txt to exclude them. This is just my experience...
