I guess what you mean was you were trying to add a HTML gadget with your affiliate link? What I know the JavaScript is more for you to add, well HTML code and script. For e.g. you get banner code from the product owner, just paste the HTML code (it should have your affiliate link embeded) in the description. The title can be something simple that will attract your reader to click that banner. To add your affiliate link, you can use text link: <a href="url">Link text</a> url = affiliate link link text = whatever text that you want to write for eg. <a href="http://www.affiliatelink.com">Click here to earn affiliate commission!</a> Then when people click on the "Click here to earn affiliate commission!" they will be directed to that particular url. I hope that answer your question, otherwise please specify your blogging platform or even your blog url. I am sure the people here will help you out.
When you create link from the clickbank through your account directly then you will have a link like this <a href="http://215566xzeayc8z3-qiw00o1oau.hop.clickbank.net/" target="_top">Click Here!</a> Just paste this link into the html/javascript widget box in the big box section. Next fill up the title and description both of these are optional. Good luck.
@op why you bother to use html/javascript widget? there's 'link' widget which is easier, basically you just need to copy/paste the link. but if you want to use the code then use the href code, just like hazel0513 has posted above
You can either whack in a HTML widget in there, and use the <a href="link"></a> tag, or just put that tag in a post
